The only book available in the area of forward-time population genetics simulations—applicable to both biomedical and evolutionary studies The rapid increase of the power of personal computers has led to the use of serious forward-time simulation programs in genetic studies. Forward-Time Population Genetics Simulations presents both new and commonly used methods, and introduces simuPOP, a powerful and flexible new program that can be used to simulate arbitrary evolutionary processes with unique features like customized chromosome types, arbitrary nonrandom mating schemes, virtual subpopulations, information fields, and Python operators. The book begins with an overview of important concepts and models, then goes on to show how simuPOP can simulate a number of standard population genetics models—with the goal of demonstrating the impact of genetic factors such as mutation, selection, and recombination on standard Wright-Fisher models. The rest of the book is devoted to applications of forward-time simulations in various research topics.Forward-Time Population Genetics Simulations includes: An overview of currently available forward-time simulation methods, their advantages, and shortcomings An overview and evaluation of currently available software A simuPOP tutorial Applications in population genetics Applications in genetic epidemiology, statistical genetics, and mapping complex human diseases The only book of its kind in the field today, Forward-Time Population Genetics Simulations will appeal to researchers and students of population and statistical genetics.

In this book biological examples of Branching Processes are introduced from molecular and cellular biology as well as from the fields of human evolution and medicine and discussed in the context of the relevant mathematics, providing a useful introduction on how the modelling can be done and for what types of problems branching processes can be useful. As an aid to understanding specific examples, two introductory chapters provide background material in mathematics and biology. This book will interest scientists who work in quantitative modelling of biological systems, particularly probabilists, mathematical biologists, biostatisticians, and cell and molecular biologists and bioinformaticians. The authors of this monograph are a mathematician and a cell biologist who have collaborated in the field of Branching Processes for more than a decade.

This book provides a theoretical background of branching processes and discusses their biological applications. Branching processes are a well-developed and powerful set of tools in the field of applied probability. The range of applications considered includes molecular biology, cellular biology, human evolution and medicine. The branching processes discussed include Galton-Watson, Markov, Bellman-Harris, Multitype, and General Processes. As an aid to understanding specific examples, two introductory chapters, and two glossaries are included that provide background material in mathematics and in biology. The book will be of interest to scientists who work in quantitative modeling of biological systems, particularly probabilists, mathematical biologists, biostatisticians, cell biologists, molecular biologists, and bioinformaticians. The authors are a mathematician and cell biologist who have collaborated for more than a decade in the field of branching processes in biology for this new edition. This second expanded edition adds new material published during the last decade, with nearly 200 new references. More material has been added on infinitely-dimensional multitype processes, including the infinitely-dimensional linear-fractional case. Hypergeometric function treatment of the special case of the Griffiths-Pakes infinite allele branching process has also been added. There are additional applications of recent molecular processes and connections with systems biology are explored, and a new chapter on genealogies of branching processes and their applications.Reviews of First Edition:"This is a significant book on applications of branching processes in biology, and it is highly recommended for those readers who are interested in the application and development of stochastic models, particularly those with interests in cellular and molecular biology." (Siam Review, Vol. 45 (2), 2003)“This book will be very interesting and usefulfor mathematicians, statisticians and biologists as well, and especially for researchers developing mathematical methods in biology, medicine and other natural sciences.” (Short Book Reviews of the ISI, Vol. 23 (2), 2003)

The blood system is multi-scale, from the organism to the organs to cells to intracellular signaling pathways to macromolecule interactions. Blood consists of circulating cells, cellular fragments (platelets and microparticles), and plasma macromolecules. Blood cells and their fragments result from a highly-ordered process, hematopoiesis. Definitive hematopoiesis occurs in the bone marrow, where pluripotential stem cells give rise to multiple lineages of highly specialized cells. Highly-productive and continuously regenerative, hematopoiesis requires a microenvironment of mesenchymal cells and blood vessels.A Systems Biology Approach to Blood is divided into three main sections: basic components, physiological processes, and clinical applications. Using blood as a window, one can study health and disease through this unique tool box with reactive biological fluids that mirrors the prevailing hemodynamics of the vessel walls and the various blood cell types. Many blood diseases, rare and common can and have been exploited using systems biology approaches with successful results and therefore ideal models for systems medicine. More importantly, hematopoiesis offers one of the best studied systems with insight into stem cell biology, cellular interaction, development; linage programing and reprograming that are every day influenced by the most mature and understood regulatory networks.

Bioinformatics is a discipline originated by the need of introducing order into massive datasets produced by new technologies of molecular biology: large-scale DNA sequencing, measurements of RNA concentrations in multiple gene expression arrays and new profiling techniques in proteomics. The volume under preparation presents mathematical models in bioinformatics along with descriptions of inspiring biological problems and computer science tools necessary to cope with data. The material covered includes widely used applications in genomics and proteomics and later-generation techniques, which attempts at linking genetic information with structure and function of molecules, metabolic processes and whole cells.

Bioinformatics as a discipline arose out of the need to introduce order into the massive data sets produced by the new technologies of molecular biology: large-scale DNA sequencing, measurements of RNA concentrations in multiple gene expression arrays, and new profiling techniques in proteomics. As such, bioinformatics integrates a number of traditional quantitative sciences such as mathematics, statistics, computer science and cybernetics with biological sciences such as genetics, genomics, proteomics and molecular evolution. In this comprehensive textbook, Polanski and Kimmel present mathematical models in bioinformatics and they describe the biological problems that inspire the computer science tools used to handle the enormous data sets involved. The first part of the book covers the mathematical and computational methods, while the practical applications are presented in the second part. The mathematical presentation is descriptive and avoids unnecessary formalism, and yet remains clear and precise. Emphasis is laid on motivation through biological problems and cross applications. Each of the four chapters in the first part is accompanied by exercises and problems to support an understanding of the techniques presented. Each of the six chapters of the second part is devoted to some specific application domain: sequence alignment, molecular phylogenetics and coalescence theory, genomics, proteomics, RNA, and DNA microarrays. Each chapter concludes with a problems and projects section, to deepen the reader's understanding and to allow for the design of derived methods. Many of the projects involve publicly available software and/or Web-based bioinformatics depositories. Finally, the book closes with a thorough bibliography, reaching from classic research results to very recent findings, providing many pointers for future research.Overall, this volume is ideally suited for a senior undergraduate or graduate course on bioinformatics, with a strong focuson its mathematical and computer science background.

This is a collection of refereed papers presented at the 4th International Conference on Mathematical Population Dynamics. The selection of papers and their organization were made by the following persons: O Arino, D Axelrod, V Capasso, W Fitzgibbon, P Jagers, M Kimmel, D Kirschner, C Mode, B Novak, R Sachs, W Stephan, A Swierniak and H Thieme. It features some of the new trends in cell and human population dynamics. The main link between the two traits is that human populations of concern here are essentially those subject to cell diseases, either the processes of anarchic proliferation or those by which some cell lines are killed by an infectious agent. The volume is divided into 3 main parts. Each part is subdivided into chapters, each chapter concentrating on a specific aspect. Each aspect is illustrated by one or several examples, developed in sections contributed by several authors. A detailed introduction for each part will enable the reader to refer to chapters of interest. An index and a bibliography for each part is also included for easy reference. This book will be useful for those interested in the subject matter.
